The source code of COSMOS is
now available.

COSMOS now uses a
different statistical framework that allows simultaneous comparison of
multiple genomes for identification of conserved motifs. This new
binomial-based algorithm replaces the old hypergeometric-based approach which
allowed only pairwise genome comparisons. The old algorithm, now renamed as
HyperCOSMOS, is still included in the package. HyperCOSMOS is a suitable
substitute for COSMOS when only two genomes are being compared.
